Join up your thinking however you want. Scapple does not force you to connect notes. Every note is equal so you can decide which notes have connections. You have complete freedom to experiment with how your ideas fit together.
You can create notes by double-clicking anywhere you want on the page. Connecting ideas between them is as easy a drag and drop of one note to another. Scapple can be moved around like real paper and you will never run out.
